When you remove the side and rear doors, do you remove the hinge pins or do you unscrew the hinge screws?

the biggest problem with the dodge barn doors is the factory uses the big rivets on the door side that you would need to drill out to remove from the door. then use a carriage bolt to reinstall them

If you just want to remove the doors, just pound the pins out. There is no need to remove the hinge just to take the doors off.

I am looking to replace them, so removing the bolts is my best option. Next question... how do I line up the replacement doors, is there way to adjust the doors or is it just hit and miss on installing them?

did you remove the old doors yet ?? was there shims between the hinge and the body ??
bolt the doors up just snug, then move them up and down to align the body seams, then
try lifting one at a time from the bottom corner hopefully you can see where to shim them.
