Not having done it myself, but planning to in the near future, there is likely a sealant between the body and rubber. Use a plastic putty knife to run under the rubber from the metal side... basically cutting the sealant that holds it in place... both interior and exterior. I gather at that point the window and rubber can pop out. Have a helper on the opposite side so the window doesn't fall.

Me... fresh paint and resealing on two early window vans, limo tinting while I have them all out.
Tricky to fill in with panels. If you're filling in windows, particularly on a door, cut the door skin off at a body line and then replace the top half of the skin with sheet.

That rubber is usually hard and shrunk up. The Chevys use a rubber weatherstrip with a locking spline. it comes in different sizes depending on the thickness of the body,,,,,Chevy is 1/16",,,,,,fits glass thicknesses of 3/16-1/4".
